I actually received the YL863 the one with glasses. Is this essentially the same panel with the addition of glasses?
When I turn 3D on a sky channel it asks which mode? What do I choose?

Side by side. But from what I've seen on it so far , I wouldn't bother, crosstalk city.
The YL has got more features if you compare them on the Toshiba website.

As far as I am aware the diffeence is only the colour and the YL comes with a free pair of glasses.Apparently the latest firmware is supposed to improve SBS performance.Is this not the case?

You may be right, I'm not sure, but the website does show various differences when compared side by side. Off the top of my head, Active Gamma is one of them, does the WL have adjustment for that?
How about some backlight/brightness/contrast settings?

Yes I'm pretty sure it does.I also think the Toshiba website mentions that the YL863 only has two HDMI ports when in actual fact it has four.

True that. Only different finish on the frame and a pair of active glasses (2011 lineup - fpt-AG02).
Panels are identical on both WL and YL models: an LG IPS one for the 42" format, and AUO-AMOY for 46" and 55".

I heard that toolset isn't that accurate as it can lead to non-optimal settings. Surely better than nothing, don't expect perfection though.
